This was also a highly requested feature, the blinking envelope of new messages.
Basicly how it works is when you get new messages up on the Inbox link of the site header a little blinking envelope will appear.
After you visit your inbox, it will stop blinking.
After you have read all your messages, the envelope will go away altogether. In the event that you think all your messages are read, but the icon still shows, click the "Mark All As Read" button on your Inbox, that should fix you up.
